 1) if we drop our vehicle in Bohn Park on, say, Monday night, can we pay the fee and just leave it until Thursday? Or do we have to stay with it? 2) Do we have to leave the car that we are loading are stuff in with (we don't have a vehicle pass for camping) or can we leave a different car? 3) If we don't bring our car up until early Thursday morning, approximately what number would we get? And will there still be room for us in the campground?

You can leave a proxy car and then switch 'em out Thursday. You don't have to stay with your car. Also, unless you are in a big group that wants to camp all together, you will find space. Probably not right next to the river, but you will find something.

Finding a spot can be stressful just because of the mad rush of folks trying to get a spot.  Parking earlier in the week is a good way to go just to give your self more chances of finding a spot that you would enjoy.
